I just purchased the flag holder from Jet Boat Pilot's website. What's the best place to buy flags for it? I went into West Marine and they just had flags themselves and not flags with rods to stick into the holder. Below is a picture of the exactly holder I'm talking about...

A few people on here use these flag rod holders http://shop.coolwaterproducts.com/Rod-Holder-Flag-Poles-fits-in-a-rod-holder_c103.htm. I know @Bill D has them and I've seen them in person on his boat and it appears to be a nice product.

The flag poles that @haknslash mentioned are a really high quality product. They fit in a standard size rod holder, but would be too big to fit in the holder you have pictured.

I also have an Aerial flag holder on the tower that is similar to the one you have pictured. For that holder, I have something like this Kwik-Tech flag holder.

For USA flags, the best deals I have found are on Ebay. They don't survive well in heavy winds and high speeds, but I like the look and feel of the embroidered flags.

Would these rod holders fit and mount on the wakeboard tower?
 
I too use the Aerial flag mounts. I have the flags mounted to standard stainless steel flag poles.
I drilled and tapped the mounts for a tightening knob (i borrowed off some office chairs) so I can tighten down and lock the poles in place.

The rod holder poles look like they would work great but I refuse to pay $15.00 shipping. Spoiled by Amazon I guess.
 
Was hoping @1948Isaac would chime in as I believe he has the same rod holder as me...
