I was looking over the boat tonight and opened up the fuel tank hatch. I noticed a drain plug was opened in the bottom of the hull in front of the fuel tank. Should this be left open or should I close it up? Also where exactly is the bilge pump area? I looked around the engine and did not see it but maybe I'm looking in the wrong place. Are there other drain plugs I'm not aware of that I should check to see if they are open? Sorry if these are stupid questions but I tried to search this section.

My plug has been in from day 1. Never had water get in there. Your bilge pump should be mounted a few inches back from the drain plug in the engine bay.

Doh! I was crawling all over the engine looking for the damn drain plug but mainly looking towards the rear thinking it would be back there to catch water as you accelerate. Found it under the supercharger along with the bilge. Thanks!

So do you think I should screw in the drain plug by the fuel tank? Is it there to carry fuel out or if water enters from....I do not know where? I can't open my ski locker right now to check if it has a plug since I have car ramps on it holding up my tower. Trying to wrap my head around the draining system on the boat. Everything is bone dry though and I don't really get water out from my hull drain plugs after retrieving . Just curious how it all works with the plugs..

I have recently been there. I'm still not 100% on the routing but would love to see a drawing on this.
Your front anchor locker has a drain that drains into the ski locker. At the back of the ski locker is a plug that drains back to the bilge if the engine plug is out. I am assuming the tank bay drains into the run from the ski locker to the bilge. All plugs should be in place when on the water.

I've read many people on these boards advocate to leave all plugs open, so that if or when you get any water on board it will all drain to the bilge pump...

I've read that as well. I can't remember if it was my owners manual or the DVD but I want to say one of them mentioned closing all plugs when launching and mentioned the engine plug I believe.

That's correct, Yamaha does recommend closing them. Yamaha has a few recommendations I don't agree with though, including power loading our boats (also shown in the DVD)
When skimming through the threads of the people who have done the Bimini crossing, is where I read member's opinion to keep them always open.
