Looks like a cap or cover of some sort

Flexible and well made.

Any ideas?
 
They snap into some machined areas on top of the valve cover under the air cleaner. I gave up trying to keep mine in.

Any idea why they might have left on their own?
 
They just sit in the opening to cover the hole. I believe the hole is for optional piping that would tie into that location. One of mine was out and I couldn't find it so I bought one off of ebay and it fit. As I was installing it, I noticed it didn't take much to push it in so I don't think it would take much to pop it out.
