Long story, I had to park my boat at a storage facility that has outdoor storage, I rented a space until the end of the season. Anyway, I parked my boat yesterday, bent the wheel on the tongue jack, but where I parked has a slight incline. So I backed the boat in, stern higher than bow. Ir poured today

so I went to check on the boat, checked the hull drain plug, it was closed, I opened the plug and then moved the boat to a flat spot, as soon as the boat leveled out, gallons of water poured out!

I didn't even look under the cover, its too muddy at this place and i have NOT taken my boat out yet.

Anyway, I noticed water pouring out of the hull drain plug and the larger white hole, where does the water come from that drains out of the larger hole?

Dont part on an incline with the stern in the air!
 
White is your scupper which drains the deck. Very handy on really rough water or if you are crazy and do a sub move

Yeah, i would assume the cover does at least a decent job? With my aftermarket tower i know my factory one didn't seal up nice so the snap on works ok. But with all factory setup i am curious too!

Exactly, always park with bow up the incline. Check your ski locker, it should be dry if your gasket works and plug was in. Water was pooled in bow area and when you changed the angle, it ran to the stern and scupper below the engine hatch at deck level. You Might want to check the other plugs in your boat to see if they are holding back any water.
 
Around your tower legs.
I've had my shipping cover on during a big rainstorms and very little water got in if any. She stays in covered storage 99% of the time so luckily this isn't something I have to worry about.
 
zipper nailed it, lots of water in the bow. Ski locker was dry, except for the deck drains.
